Remember, the OS alternative should still refer to the JDK. Ant is still trying to find tools.jar in C:\Program Files\Java\jre6\lib folder. I agree with you, except that I did set the java.home variables to C:\Program Files\Java\jdk1.5.0_06 and I had that problem, which totally puzzled me. I have had similar issues after installing a product, like Oracle, that puts it's JRE at the beginning of the PATH.
